I think he wasn't raped, just molested. The 앤젤 did point out that he was unclean, probably because he is his parents child. In the 초 season Claude mentions that Ciel is pure whereas Alois is not. The two nobles have similar lives and yet so different from each other. Apparently in the 망가 it was said that the cultist gave Ciel "extra love" during his captivity. That and when children are kidnapped and held captive, they are usually raped. It's a hard truth. I don't think he was raped, they just tried to sacrifice him. The reason he was naked in the memories that were shown was because they branded him, wich was part of the ritual, I think.
