Fear Her
The Curse of The Black Spot
The Long Game
The Rebel Flesh/The Almost People
The Lazarus Experiment and 42 because the middle part of series 3 was very forgettable

Best:

'The Stolen Earth'/'Journey's End';
'Revenge of the Cybermen';
'The Waters of Mars';
'Vincent and the Doctor'.

Worst:
'The Web Planet';
'Doctor Who and the Silurians';
'The Twin Dilemma';
'The Beast Below';
'Night Terrors'.

I applaud no1drwhofan for including classic episodes. I'm going to stick to new who because I just haven't seen enough classic who to judge which are the best and worst. However I have to mention "The Power of Kroll". One of the most terrible pieces of science fiction I have ever seen. Even Who creators admit its not their proudest episode.
